FIBBER MAGEE'S
Halfway along Howe Street. Claims to be the biggest Irish Bar in the city.  Quite spacious inside, but has plenty of comfortable nooks and crannies (including, at the back of the main level, several private cubicles which look just like church confessionals - just the place for clandestine meetings!) 
If the main bar gets crowded, you should find plenty more room and a second bar downstairs.
Serves a good selection of Scottish and Irish Ales, with freshly-cooked food available.

JEKYLL AND HYDE  (Hanover Street)
"The Jekyll and Hyde is a brilliant pub with an amazing interior.  Watch out not to get too pissed because then you will probably be havin trouble finding your way to the gents, since it is hidden behind a door that looks like a bookshelf, so you could be walking around forever."

- I dropped in there the other afternoon - this bar definitely reflects the theme of it's name, and the themework has been done quite tastefully.  The bar is arranged on multiple levels with plenty of nooks and crannies.

THE WALLY DUG (Northumberland Street, just around the corner from Dundas Street)
Stumbled upon this delightful place purely by accident!  A pleasant little place, and service with a smile.  (Good ale too)
When you first go in it seems quite small, but there are a further two rooms just off the main bar. - Well worth a try.

MILNES BAR (Hanover Street)

A comfortable basement bar, handy for Princes Street. Has a number of rooms of differents sizes, including one called "the Little Kremlin"

THE SAINT VINCENT (St. Vincent Street, just by St. Stephens Church)

A comfortable and friendly little bar. Has a frequently-changing (and interesting) selection of ales.

Situated on Constitution Street in Sunny Leith, this pub is strongly recommended by my good friend and trusted colleague Scott (who likes this pub so much that he has written a book about it!)  The bar is full of nautical artefacts and regalia, but this is not some cynical attempt at creating a theme pub - all these objects are souvenirs donated by satisfied customers from all over the world.
